Is Zion a matrix within matrix?

Part 2 tells us that zion is the 6th version and is used to trap the people who get out of the first matrix. But part 3 never explain any of this. If zion is not a matrix within matrix, how does smith enter zion as bane and how does neo stop the machine with his hand. Part 3 has a ending that does not end. Disappointed.

it seems logical that if your mind can return from the matrix into your body, so can someone else (ie smith's) mind.

However the destroying sentinel thing makes no sense at all... my theory is that neo managed to evolve wireless or something. Go bluetooth.
